Although there are not many self-parking structures near the Port of Charleston, a couple of on-site and off-site parking areas can meet your requirements.
However, there is one downside - cruise shuttle service is not provided by Park & Go Charleston, and you have to use another ground transportation option to/from the home port. Uber and Lyft might be the best choice.
The official vehicle parking lot is located right at the port - go to the intersection of Laurens and Concord Streets and enter Gate #2. It is a short walk from the terminal and easily accessible via free shuttle buses. A shuttle bus service is available on both departure and returns dates.
